Critics argue it will damage the marine habitat and impact water quality and public access.
Mayor Akbal Mund says safety was a big factor for him supporting it.
He says the marina will confine the situation to one area instead of having boats and boueys all over the place.
Councillor Dalvir Nahal and Bob Spiers voted against the marina.
Two previous councils opposed a South Bay marina in 2004 and 2011.
BC’s Forests and Natural Lands MInistry will have the final say on the application.
